I was talking to an athiest ex hindu guy originally from gujrat, told me muslims are treated badly.

You have to realise that there will never be a conclusive yes or no for that question . Things are getting bad for muslims in India now, but it was always a mixed for Muslims in the northern half for the past 60 years, and the southern muslims have generally had it very well in India.
