You can believe it of course but there is a difficulty when you cross from miracles or spiritual phenomenon and present it as scientific fact.Modi is a Hindu. If he does not believe that Lord Ganesha's story, then he is stepping away from his faith. This is no different to Muslims believing in Miraj story or Christians believing in resurrection story. Either you believe and become a believer or you don't and become an agnostic/atheist.
For example, I do believe in the Miraj, I also believe in other religious miracles, we believe in the Virgin Mary giving birth to Jesus for example.
But you cannot present these supernatural events and give them a modern material tint. For example there is a Hadith about the Prophet (saw) having his heart cleansed by angels during his childhood. I wouldn't want medical textbooks to be updated to claim this is first open heart surgery.
